My first guess would be the users have created new mailboxes "On My Mac" rather than on the server.  Have you verified that their folders are, in fact, on the server?

Any idea what'd cause this -- or how to resolve it? We're using 10.5 with Mail.app (and such migrations 10.3 -> 10.4 -> 10.5)
Mail stores email in .imapmbox format as opposed to CGP storing it in .maildir so we can't easily copy the files back to the server ....
